Maybe you should state your stence like that:
As the milling time increased, the diffraction peaks of the as-milled powders were weaker and broader, suggesting that the deformation of the crystals became much stronger.
I think it's not fit that you used the word"rougher" to express the broadening of peaks, and you can say the surface of the crystals became rougher.

不是!!
在下也认为weak/broadening/noisy比rough更贴切,针对审稿人的这条意见,楼主需要承认自己用词不当即可:
"We did not express our meaning correctly and the rougher has been corrected as weaker and broader. Sorry for this confusion."
不服可以请专业英语版的人来鉴定,哈哈

It was also found that with increasing the milling time, the diffraction peaks of Cu and Si3N4 became broader. This change revealed a reduced grain size and an elevated strain energy stored inside particles, because of the severe plastic deformation introduced during ball milling.
